I know fuck all about music theory. I never paid attention in music class (the last of which was about eleven years ago), and have never played in any sort of band. I play guitar with a good friend of mine and we mostly just fuck around with simple sounding stuff. I would like to learn more, where does one start with such a massive topic?

A really good teacher is the optimal way. Someone who can help make the concepts a part of YOU instead of just a part of your knowledge.
A teacher who understands what your long and short term goals are. I'll teach you over skype if you reimburse me monetarily. The biggest issue for learning theory is connecting it to a musical sound rather than an image on a piece of sheet music. You need to integrate the concepts into your ear in conjunction with understanding the technical process.
I think that anyone who has any sort of interest in music, should familiarize themselves with at least basic music theory knowledge. It will make the listening process (for any type of music) that much more enjoyable and can even an be eye-opening experience.
I know I am being a macfag, but if you have an ipad (or maybe even iphone) I know some apps that are good for internalizing some aspects of theory in a musical way. You will still need a bit of instruction to understand them, but once you get it you can use them like a workbook to gradually develop your skills.
to a point, but these days i sometimes catch myself transcribing chord progressions and melodies in my head instead of just letting go and actually enjoying the music
If you play guitar, get a good jazz chord book and learn how all those crazy chords relate to one another. That's the method that worked for me as it was more hands-on than taking lessons on a website.
Yeah, but you really only get into that in the second half of the lessons. The first set of lessons is totally applicable to rock and other newer music.
